docs: Simplify and fix latest Flatpak docs.

The current commands are broken because it adds a system wide repo then tries to install as a user. This just combines them into one command which is all thats needed.

HandBrake builds with Xcode 10 on macOS 10.13.6 and works fine on Mojave. Building on Mojave is only required to enable Dark Mode toolbar icons support.
