I'm running on linux (Pop_OS 22.04) using the flatpak version of audacity.

The config files are not in any of the directories listed on this page, but seem to be instead in $HOME/.audacity-data.

Also, as I'm running in flatpak, I'm not sure if there is some cache buried in the flatpak I need to clear to get rid of broken projects.

.audacity-data is the legacy directory; if you've got a very long running install around, it'll continue to use that directory. Fresh installs will use the XDG directories.
